For Mesh Ratio and its voltage, I set them to x31 with 1.22V. Since x32 for me will cause blue-screen, I want to know your voltage settings. If you leave Mesh Voltage "Auto", please run Prime95 and checked HWiNFO, which will show the Mesh Voltage during Prime95 is running. I want to know your voltage with 3200MHz Mesh Clock.
For CPU VRIN External Override Voltage, why you set it to 1.9? Did you see any difference and improvement compared to "Auto".
I set VRIN to 1.9 to account for Vdroop. If you run at 46x without adjusting VRIN your benchmark scores will be super low. Like less than stock. Its because the CPU isn't getting enough power. The 2 ways to counter act this are setting VRIN to 1.85+ (I use 1.9) or setting LLC to Turbo/Extreme. Then your benchmarks will shoot back up.
For Mesh I set 32x, leave it on AUTO. In windows under load:
Voltage min: .8 Voltage max: 1.2 Load: 1.19 Clock min: 2300 Clock Max: 3,200 Under load: 3199.9

I'm seeing the entire BIOS getting reset back to default values after a wake from sleep (S3) in Windows 10. If I then go to enter the BIOS setup after rebooting, it gives the warning that the BIOS has been reset. This is on a X299 Gaming 9 with F6A and F6E both. Processor is an i9-7900X.

I've configured my BIOS settings exactly per your recommendation and yet, in demanding games, my CPU clock speed still wildly fluctuates. I can also not get the CPU speed to remain at the 4.6GHz value I've specified, even after disabling the power saving settings you highlighted.
Seems to me that there are still some fundamental BIOS issues to resolve. Can you update us on the next planned release?

Just posted a new F6F BIOS for Gaming 9. I cannot reproduce any fluctuation on my board. You have C1, C6/C7, and Intel speedshift disabled? If so it sounds like your CPU is thermal throtteling. If its for instance going down to 1200GHz you need to look at temps.

No, the fluctuations are quite subtle, from 4.6GHz to 4.4GHz and then some cores drop to 3.7GHz. So not thermal throttling, just odd goings on.
I'll try the new BIOS if you can please give us the correct link (the new F6F link goes to the F6E bios).

Should've also said that temps are perfectly fine and yes, I have disabled everything you mention there. I'm using a full custom loop and, under 100% load at 4.6GHz, the CPU doesn't get above 85.
Something is wrong with the "TJ-Max Offset". It can be set to "Auto" and "1"-"40". But it won't be adjusted properly. Need to fix it in next BIOS update.
Just set a offset of 8 on F6E and you will only get a fluctuation of 2 degrees
Iam testing f6e on 5.0 and getting good results will be posting profile up soon fo testing
Notice that wc loop is required
Please every one disable fast resume (hibernation) you can turn this off on the windows 10 tab that say what buttons do your case buttons as on f6e is reseting some settings on
